NM_000249.4(MLH1):c.545+10A>C was classified as Likely benign for Malignant tumor of breast by Department of Pathology and Laboratory Medicine, Sinai Health System. This variant lies in the MLH1 gene (transcript NM_000249.4) at 10 bases into the intron immediately after coding-DNA position 545, where A is replaced by C. Submitter rationale: The MLH1 c.545+10A>C variant was not identified in the literature nor was it identified in the UMD-LSDB database. The variant was identified in dbSNP (ID: rs781569222) as "With Likely benign allele" and ClinVar (classified as likely benign by GeneDx and Color). The variant was identified in control databases in 3 of 246208 chromosomes at a frequency of 0.00001 (Genome Aggregation Database Feb 27, 2017). The variant was observed in the South Asian population in 3 of 30782 chromosomes (freq: 0.0001), while the variant was not observed in the African, Other, Latino, European, Ashkenazi Jewish, East Asian, or Finnish populations. The variant occurs outside of the splicing consensus sequence and in silico or computational prediction software programs (SpliceSiteFinder, MaxEntScan, NNSPLICE, GeneSplicer) do not predict a difference in splicing. In summary, based on the above information the clinical significance of this variant cannot be determined with certainty at this time although we would lean towards a more benign role for this variant. This variant is classified as likely benign.
