Uncertain Significance for Progressive familial intrahepatic cholestasis type 2 — the classification assigned by Broad Center for Mendelian Genomics, Broad Institute of MIT and Harvard to NM_003742.4(ABCB11):c.1197+1G>A, citing ACMG Guidelines, 2015: The c.1197+1G>A variant in ABCB11 has been reported in one individual with BSEP deficiency (PMID: 31450232), and has been identified in 0.001% (1/69160) of African/African American chromosomes by the Genome Aggregation Database (gnomAD, http://gnomad.broadinstitute.org; dbSNP rs1171005948). Although this variant has been seen in the general population in a heterozygous state, its frequency is low enough to be consistent with a recessive carrier frequency. This variant is located in the 3' splice region. Computational tools predict a splicing impact, though this information is not predictive enough to determine pathogenicity. This variant is adjacent to an in-frame exon and is more likely to escape nonsense mediated decay (NMD) and result in a truncated protein. Loss of function of the ABCB11 gene is an established disease mechanism in autosomal recessive BSEP deficiency. In summary, the clinical significance of the c.1197+1G>A variant is uncertain.
