Uncertain significance for Familial episodic pain syndrome with predominantly lower limb involvement; Hereditary sensory and autonomic neuropathy type 7 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001349253.2(SCN11A):c.4327+6T>A, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SCN11A gene (transcript NM_001349253.2) at 6 bases into the intron immediately after coding-DNA position 4327, where T is replaced by A. Submitter rationale: This sequence change falls in intron 25 of the SCN11A gene. It does not directly change the encoded amino acid sequence of the SCN11A protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with SCN11A-related conditions. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
