Likely pathogenic for 46 XY differences of sex development; Oligosynaptic infertility — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004959.5(NR5A1):c.103-3C>A, citing Invitae Variant Classification Sherloc (09022015): This sequence change falls in intron 2 of the NR5A1 gene. It does not directly change the encoded amino acid sequence of the NR5A1 protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individual(s) with NR5A1-related conditions (PMID: 19439508, 36745277). In at least one individual the variant was observed to be de novo. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
