Pathogenic for Seizures, benign familial infantile, 3; Developmental and epileptic encephalopathy, 11 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001040142.2(SCN2A):c.5325C>G (p.Ile1775Met), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the SCN2A gene (transcript NM_001040142.2) at coding-DNA position 5325, where C is replaced by G; at the protein level this means replaces isoleucine at residue 1775 with methionine — a missense variant. Submitter rationale: This sequence change replaces isoleucine, which is neutral and non-polar, with methionine, which is neutral and non-polar, at codon 1775 of the SCN2A protein (p.Ile1775Met). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of SCN2A-related conditions (internal data). In at least one individual the variant was observed to be de novo. Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt SCN2A protein function with a positive predictive value of 95%. For these reasons, this variant has been classified as Pathogenic.
