Uncertain significance for Autosomal dominant nonsyndromic hearing loss 65; Developmental and epileptic encephalopathy, 1 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001199107.2(TBC1D24):c.1526-1G>T, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the TBC1D24 gene (transcript NM_001199107.2) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1526, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 7 of the TBC1D24 gene. While this variant is not anticipated to result in nonsense mediated decay, it likely alters RNA splicing and results in a disrupted protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with clinical features of autosomal recessive TBC1D24-related conditions (PMID: 31112829). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
