NM_000152.5(GAA):c.1961C>A (p.Ser654Ter) was classified as Likely pathogenic by GeneDx, citing GeneDx Variant Classification (06012015). This variant lies in the GAA gene (transcript NM_000152.5) at coding-DNA position 1961, where C is replaced by A; at the protein level this means converts the codon for serine at residue 654 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: The S654X variant in the GAA gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant is predicted to cause loss of normal protein function either through protein truncation or nonsense-mediated mRNA decay. The S654X variant was not observed in approximately 6500 individuals of European and African American ancestry in the NHLBI Exome Sequencing Project, indicating it is not a common benign variant in these populations. The S654X is a strong candidate for a pathogenic variant, however the possibility it may be a rare benign variant cannot be excluded.
