Pathogenic — the classification assigned by GeneDx to NM_203475.3(PORCN):c.1250T>C (p.Phe417Ser), citing GeneDx Variant Classification (06012015): The F417S variant in the PORCN gene has been reported previously as a de novo variant in a femalewith abnormalities of the hands, feet, nails and teeth as well as sparse hair, microphthalmia,microcephaly and dural ectasia (Garavelli et al., 2013). The F417S variant was not observed inapproximately 6400 individuals of European and African American ancestry in the NHLBI ExomeSequencing Project, indicating it is not a common benign variant in these populations. The F417Svariant is a non-conservative amino acid substitution, which is likely to impact secondary proteinstructure as these residues differ in polarity, charge, size and/or other properties, occurs at a positionthat is conserved across species and in silico analysis predicts this variant is probably damaging to theprotein structure/function. We interpret F417S as a pathogenic variant.
