This variant lies in the STXBP2 gene (transcript NM_006949.4) at coding-DNA position 416, where C is replaced by G; at the protein level this means replaces proline at residue 139 with arginine — a missense variant. Submitter rationale: This sequence change replaces proline, which is neutral and non-polar, with arginine, which is basic and polar, at codon 139 of the STXBP2 protein (p.Pro139Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with hemophagocytic lymphohistiocytosis (PMID: 22970278). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant.
