Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001844.5(COL2A1):c.1069-2A>T, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the COL2A1 gene (transcript NM_001844.5) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1069, where A is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change affects an acceptor splice site in intron 17 of the COL2A1 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or altered protein product. This variant is not present in population databases (gnomAD no frequency). Disruption of this splice site has been observed in individual(s) with autosomal dominant Stickler syndrome (PMID: 21186996). It has also been observed to segregate with disease in related individuals. Studies have shown that disruption of this splice site results in activation of a cryptic splice site, and produces a non-functional protein and/or introduces a premature termination codon (PMID: 21186996). For these reasons, this variant has been classified as Pathogenic.
