This variant lies in the NBN gene (transcript NM_002485.5) at the canonical splice acceptor site of the intron immediately before coding-DNA position 2185, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.2185-1G>A intronic variant results from a G to A substitution one nucleotide upstream from coding exon 15 of the NBN gene. This alteration occurs at the 3' terminus of the NBN gene, is not expected to trigger nonsense-mediated mRNA decay, and only impacts the last 26 amino acids of the protein. The exact functional effect of this alteration is unknown; however, the impacted region is critical for protein function (Ambry internal data). This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site. RNA studies have demonstrated that this alteration results in abnormal splicing in the set of samples tested (Ambry internal data).
