Uncertain significance — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001563.4(IMPG1):c.712C>T (p.Leu238Phe), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces leucine, which is neutral and non-polar, with phenylalanine, which is neutral and non-polar, at codon 238 of the IMPG1 protein (p.Leu238Phe). This variant is present in population databases (no rsID available, gnomAD 0.007%). This variant has not been reported in the literature in individuals affected with IMPG1-related conditions. An algorithm developed to predict the effect of missense changes on protein structure and function outputs the following: PolyPhen-2: "Benign". The phenylalanine amino acid residue is found in multiple mammalian species, which suggests that this missense change does not adversely affect protein function. This variant disrupts the p.Leu238 amino acid residue in IMPG1. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 23993198). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing.
