Likely pathogenic for Hereditary cancer-predisposing syndrome — the classification assigned by Ambry Genetics to NM_004329.3(BMPR1A):c.1473+1G>C, citing Ambry Variant Classification Scheme 2023: The c.1473+1G>C intronic variant results from a G to C substitution one nucleotide after coding exon 10 of the BMPR1A gene. This variant occurs at the 3' terminus of the gene, is not expected to trigger nonsense-mediated mRNA decay, and only impacts the last 16% of the protein. The exact functional effect of this variant is unknown; however, the region predicted to be impacted is critical for protein function a significant portion of the protein is affected (Ambry internal data). This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice donor site. Based on the majority of available evidence to date, this variant is likely to be pathogenic.
