NM_000382.3(ALDH3A2):c.1108-1G>T was classified as Likely pathogenic for Sjögren-Larsson syndrome by Women's Health and Genetics/Laboratory Corporation of America, LabCorp, citing LabCorp Variant Classification Summary - May 2015. This variant lies in the ALDH3A2 gene (transcript NM_000382.3) at the canonical splice acceptor site of the intron immediately before coding-DNA position 1108, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: Variant summary: ALDH3A2 c.1108-1G>T is located in a canonical splice-site and is predicted to affect mRNA splicing resulting in a significantly altered protein due to either exon skipping, shortening, or inclusion of intronic material. Several computational tools predict a significant impact on normal splicing: Four predict the variant abolishes a 3' acceptor site. However, these predictions have yet to be confirmed by functional studies. The variant was absent in 251256 control chromosomes. To our knowledge, no occurrence of c.1108-1G>T in individuals affected with Sjogren-Larsson Syndrome and no experimental evidence demonstrating its impact on protein function have been reported. Another splice site variant at the same position has been classified by our lab as pathogenic (c.1108-1G>C). Two clinical diagnostic laboratories have submitted clinical-significance assessments for this variant to ClinVar after 2014 without evidence for independent evaluation. All laboratories classified the variant as pathogenic (n=1) and likely pathogenic (n=1). Based on the evidence outlined above, the variant was classified as likely pathogenic.
