Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_018133.4(MSL2):c.1479T>A (p.Cys493Ter), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the MSL2 gene (transcript NM_018133.4) at coding-DNA position 1479, where T is replaced by A; at the protein level this means converts the codon for cysteine at residue 493 into a premature stop signal — a nonsense variant expected to truncate the protein. Submitter rationale: This sequence change creates a premature translational stop signal (p.Cys493*) in the MSL2 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 85 amino acid(s) of the MSL2 protein. This variant is not present in population databases (gnomAD no frequency). This premature translational stop signal has been observed in individual(s) with a neurodevelopmental disorder (internal data). In at least one individual the variant was observed to be de novo. Experimental studies and prediction algorithms are not available or were not evaluated, and the functional significance of this variant is currently unknown. For these reasons, this variant has been classified as Pathogenic.
