Uncertain significance for Glycogen storage disease IXa1 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000292.3(PHKA2):c.2889G>C (p.Glu963Asp), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces glutamic acid, which is acidic and polar, with aspartic acid, which is acidic and polar, at codon 963 of the PHKA2 protein (p.Glu963Asp). This variant is present in population databases (rs781054504, gnomAD 0.002%). This variant has not been reported in the literature in individuals affected with PHKA2-related conditions. Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is expected to disrupt PHKA2 protein function with a positive predictive value of 80%.
