Uncertain significance for Congenital myopathy with internal nuclei and atypical cores — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001378030.1(CCDC78):c.1301+2T>C, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the CCDC78 gene (transcript NM_001378030.1) at the canonical splice donor site of the intron immediately after coding-DNA position 1301, where T is replaced by C; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: This sequence change falls in intron 13 of the CCDC78 gene. It does not directly change the encoded amino acid sequence of the CCDC78 protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with CCDC78-related conditions. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
