NM_006767.4(LZTR1):c.1786-3C>G was classified as Uncertain significance for Cardiovascular phenotype; Hereditary cancer-predisposing syndrome by Ambry Genetics, citing Ambry Variant Classification Scheme 2023. This variant lies in the LZTR1 gene (transcript NM_006767.4) at 3 bases into the intron immediately before coding-DNA position 1786, where C is replaced by G. Submitter rationale: The c.1786-3C>G intronic variant results from a C to G substitution 3 nucleotides upstream from coding exon 16 in the LZTR1 gene. This nucleotide position is well conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site and may result in the creation or strengthening of a novel splice acceptor site. RNA studies have demonstrated that this alteration results in a transcript predicted to lead to a protein with an in-frame deletion of 15 amino acids; however, the exact functional impact of the deleted amino acids is unknown at this time (Ambry internal data). Based on the available evidence, the clinical significance of this variant remains unclear.
