Uncertain significance for Kostmann syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_006118.4(HAX1):c.106G>C (p.Glu36Gln), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces glutamic acid, which is acidic and polar, with glutamine, which is neutral and polar, at codon 36 of the HAX1 protein (p.Glu36Gln). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with neutropenia (internal data). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt HAX1 protein function with a negative predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
