Pathogenic — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_152365.3(KDF1):c.753C>G (p.Phe251Leu), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces phenylalanine, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 251 of the KDF1 protein (p.Phe251Leu). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with ectodermal dysplasia (PMID: 27838789). It has also been observed to segregate with disease in related individuals. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt KDF1 protein function with a negative predictive value of 80%. Experimental studies have shown that this missense change affects KDF1 function (PMID: 36293320). For these reasons, this variant has been classified as Pathogenic.
