This variant lies in the CD3G gene (transcript NM_000073.3) at coding-DNA position 2, where T is replaced by A; at the protein level this means replaces methionine at residue 1 with lysine — a missense variant. Submitter rationale: This sequence change affects the initiator methionine of the CD3G mRNA. The next in-frame methionine is located at codon 61. This variant is not present in population databases (gnomAD no frequency). Disruption of the initiator codon has been observed in individual(s) with severe combined immunodeficiency (PMID: 1635567, 29653965). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. It has also been observed to segregate with disease in related individuals. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively.
