Pathogenic for Developmental and epileptic encephalopathy 94 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001271.4(CHD2):c.2731A>G (p.Asn911Asp), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces asparagine, which is neutral and polar, with aspartic acid, which is acidic and polar, at codon 911 of the CHD2 protein (p.Asn911Asp). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with clinical features of CHD2-related conditions (Invitae). In at least one individual the variant was observed to be de novo. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is not expected to disrupt CHD2 protein function with a negative predictive value of 95%. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. For these reasons, this variant has been classified as Pathogenic.
