Pathogenic for Charcot-Marie-Tooth disease type 2 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_170707.4(LMNA):c.689A>C (p.Asp230Ala), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the LMNA gene (transcript NM_170707.4) at coding-DNA position 689, where A is replaced by C; at the protein level this means replaces aspartic acid at residue 230 with alanine — a missense variant. Submitter rationale: This sequence change replaces aspartic acid, which is acidic and polar, with alanine, which is neutral and non-polar, at codon 230 of the LMNA protein (p.Asp230Ala). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with autosomal dominant LMNA-related conditions (Invitae). In at least one individual the variant was observed to be de novo. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt LMNA protein function with a positive predictive value of 95%. For these reasons, this variant has been classified as Pathogenic.
