Pathogenic for Duchenne muscular dystrophy — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004006.3(DMD):c.31+6T>C, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the DMD gene (transcript NM_004006.3) at 6 bases into the intron immediately after coding-DNA position 31, where T is replaced by C. Submitter rationale: This sequence change falls in intron 1 of the DMD gene. It does not directly change the encoded amino acid sequence of the DMD protein. It affects a nucleotide within the consensus splice site. This variant is not present in population databases (gnomAD no frequency). This variant has been observed in individual(s) with clinical features of DMD-related conditions (PMID: 38146684, 39659883; internal data). In at least one individual the variant was observed to be de novo. This variant is also known as IVS1+6T>C. ClinVar contains an entry for this variant (Variation ID: 3629612). Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic.
