This variant lies in the GALNS gene (transcript NM_000512.5) at coding-DNA position 1547 through coding-DNA position 1565, deleting 19 bases; at the protein level this means shifts the reading frame starting at lysine residue 516, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: The observed frameshift c.1547_1565del (p.Lys516ThrfsTer11) variant in GALNS gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The p.Lys516ThrfsTer11 variant is absent in gnomAD Exomes. This variant has not been submitted to the ClinVar database. This variant causes a frameshift starting with codon Lysine 516, changes this amino acid to Threonine residue, and creates a premature Stop codon at position 11 of the new reading frame, denoted p.Lys516ThrfsTer11. Loss of function variants have been previously reported to be disease causing. However since this variant is present in the last exon, functional studies will be required to prove protein truncation. For these reasons, this variant has been classified as Variant of Uncertain Significance (VUS).
