Uncertain significance for Schimke immuno-osseous dysplasia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_014140.4(SMARCAL1):c.740G>C (p.Arg247Pro), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces arginine, which is basic and polar, with proline, which is neutral and non-polar, at codon 247 of the SMARCAL1 protein (p.Arg247Pro). This variant is present in population databases (no rsID available, gnomAD no frequency). This missense change has been observed in individual(s) with Schimke immunoosseous dysplasia (PMID: 24589093). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt SMARCAL1 protein function with a negative predictive value of 80%. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
