NM_000222.3(KIT):c.1658A>C (p.Tyr553Ser) was classified as Likely pathogenic for Hereditary cancer-predisposing syndrome by Ambry Genetics, citing Ambry Variant Classification Scheme 2023: The p.Y553S variant (also known as c.1658A>C), located in coding exon 11 of the KIT gene, results from an A to C substitution at nucleotide position 1658. The tyrosine at codon 553 is replaced by serine, an amino acid with dissimilar properties. This variant has been observed in at least one individual with a personal and/or family history that is consistent with KIT-associated disease (Ambry internal data). Based on internal structural analysis, Y553S is deleterious. The variant is moderately destabilizing to the local structure (Ambry internal data). This amino acid position is highly conserved in available vertebrate species. In addition, this alteration is predicted to be deleterious by in silico analysis. This variant is considered to be rare based on population cohorts in the Genome Aggregation Database (gnomAD). Based on the majority of available evidence to date, this variant is likely to be pathogenic.
