Likely benign — the classification assigned by Women's Health and Genetics/Laboratory Corporation of America, LabCorp to NM_153717.3(EVC):c.1313G>A (p.Arg438Gln), citing LabCorp Variant Classification Summary - May 2015: Variant summary: EVC c.1313G>A (p.Arg438Gln) results in a conservative amino acid change in the encoded protein sequence. Algorithms developed to predict the effect of missense changes on protein structure and function all suggest that this variant is likely to be tolerated. Consensus agreement among computation tools predict no significant impact on normal splicing. However, these predictions have yet to be confirmed by functional studies. The variant allele was found at a frequency of 0.00097 in 197256 control chromosomes, predominantly at a frequency of 0.0066 within the South Asian subpopulation in the gnomAD database, including 4 homozygotes. The observed variant frequency within South Asian control individuals in the gnomAD database exceeds the estimated maximal expected allele frequency for disease-causing variants in EVC. To our knowledge, no occurrence of c.1313G>A in individuals affected with EVC-related conditions and no experimental evidence demonstrating its impact on protein function have been reported. ClinVar contains an entry for this variant (Variation ID: 349174). Based on the evidence outlined above, the variant was classified as likely benign.
