This variant lies in the BAP1 gene (transcript NM_004656.4) at coding-DNA position 1586, where A is replaced by G; at the protein level this means replaces lysine at residue 529 with arginine — a missense variant. Submitter rationale: The c.1586A>G variant (also known as p.K529R), located in coding exon 13 of the BAP1 gene, results from an A to G substitution at nucleotide position 1586. The lysine at codon 529 is replaced by arginine, an amino acid with highly similar properties. This alteration was inconclusive in a high throughput genome editing haploid cell survival functional assay (Waters AJ et al. Nat Genet, 2024 Jul;56:1434-1445). This nucleotide position is well conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will result in the creation or strengthening of a novel splice acceptor site. RNA studies have demonstrated that this alteration results in a splice defect; the clinical impact of this abnormal splicing is unknown at this time (Ambry internal data). This amino acid position is well conserved in available vertebrate species; however, arginine is the reference amino acid in other vertebrate species. In addition, this alteration is predicted to be tolerated by in silico analysis. Based on the available evidence, the clinical significance of this variant remains unclear.
