GRCh37/hg19 7q21.2(chr7:91737874-92247201)x1 was classified as Pathogenic by Quest Diagnostics Nichols Institute San Juan Capistrano, citing ACMG/ClinGen CNV Guidelines, 2019. This is a single-copy loss (one copy instead of two) of the chr7:91737874-92247201 region (~509.3 kb) on cytogenetic band 7q21.2. Submitter rationale: This deletion involves multiple protein-coding genes, including KRIT1 (OMIM 604214). Loss of KRIT1 is associated with autosomal dominant cerebral cavernous malformations 1 (CCM1; OMIM 116860; Flemming 2023, Mondejar 2014, Nardella 2018, Riant 2013, Gaetzner 2007, Hirota 2016, Marto 2016, Muscarella 2010, Ricci 2021). There are no similar copy number losses of this region in the general populations of the Database of Genomic Variants. Thus, based on gene content and current medical literature, this copy number variant (CNV) is classified as pathogenic. References: Flemming et al., GeneReviews [Jul 27 2023].
