This variant lies in the SPG11 gene (transcript NM_025137.4) at coding-DNA position 161, where T is replaced by G; at the protein level this means replaces leucine at residue 54 with arginine — a missense variant. Submitter rationale: The missense variant c.161T>G (p.Leu54Arg) in the SPG11 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant is reported with the allele frequency (0.0005%) in the gnomAD Exomes. The amino acid Leucine at position 54 is changed to an Arginine changing protein sequence and it might alter its composition and physico-chemical properties. Multiple lines of computational evidence (Polyphen - Damaging, SIFT - Damaging and MutationTaster - Disease causing) predict a damaging effect on protein structure and function for this variant. The amino acid change p.Leu54Arg in SPG11 is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. For these reasons, this variant has been classified as Uncertain Significance.
