This variant lies in the SMPD1 gene (transcript NM_000543.5) at coding-DNA position 740, where G is replaced by C; at the protein level this means replaces glycine at residue 247 with alanine — a missense variant. Submitter rationale: Variant summary: SMPD1 c.740G>C (p.Gly247Ala) results in a non-conservative amino acid change in the encoded protein sequence. Four of four in-silico tools predict a damaging effect of the variant on protein function. The variant was absent in 248598 control chromosomes (gnomAD). The available data on variant occurrences in the general population are insufficient to allow any conclusion about variant significance. To our knowledge, no occurrence of c.740G>C in individuals affected with Niemann-Pick Disease and no experimental evidence demonstrating its impact on protein function have been reported. A different variant affecting the same codon has been classified as pathogenic by our lab (c.739G>A, p.Gly247Ser ), supporting the critical relevance of codon 247 to SMPD1 protein function.
