Pathogenic for Early-infantile DEE — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NC_000020.10:g.(?_62038255)_(62077133_?)del, citing Invitae Variant Classification Sherloc (09022015): This variant results in the deletion of exons 3-16 and part of exon 17 (c.388-416_2361del) of the KCNQ2 gene. While this variant is not anticipated to result in nonsense mediated decay, it likely alters RNA splicing and results in a disrupted protein product. This variant has not been reported in the literature in individuals affected with KCNQ2-related conditions. Variants that disrupt the consensus splice site are a relatively common cause of aberrant splicing (PMID: 17576681, 9536098). This variant disrupts a region of the KCNQ2 protein in which other variant(s) (Deletion (Exon 15)) have been determined to be pathogenic (Invitae). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
