This variant lies in the GALNS gene (transcript NM_000512.5) at coding-DNA position 301, where A is replaced by G; at the protein level this means replaces asparagine at residue 101 with aspartic acid — a missense variant. Submitter rationale: The missense c.301A>G(p.Asn101Asp) variant in the GALNS gene which is located in a mutational hot spot has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. This variant is absent in gnomAD Exomes. The amino acid Asparagine at position 101 is changed to an Aspartic Acid changing the protein sequence and it might alter its composition and physico-chemical properties. Multiple lines of computational evidence (Polyphen - Damaging, SIFT - Damaging and MutationTaster - Disease causing) predict a damaging effect on protein structure and function for this variant. The amino acid change p.Asn101Asp in GALNS is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. Additionally, there is reduced levels of N-acetylgalactosamine-6-sulfatase enzyme reported in this patient. For these reasons, this variant has been classified as Likely Pathogenic.
