NM_000278.5(PAX2):c.190T>C (p.Cys64Arg) was classified as Uncertain significance for Renal coloboma syndrome; Abnormality of the kidney by Neuberg Centre For Genomic Medicine, NCGM, citing ACMG Guidelines, 2015. This variant lies in the PAX2 gene (transcript NM_000278.5) at coding-DNA position 190, where T is replaced by C; at the protein level this means replaces cysteine at residue 64 with arginine — a missense variant. Submitter rationale: The missense variant c.190T>Cp.Cys64Arg in PAX2 gene has not been reported previously as a pathogenic variant nor as a benign variant, to our knowledge. The variant is absent in gnomAD and 1000 Genomes. The amino acid Cystiene at position 64 is changed to a Arginine changing protein sequence and it might alter its composition and physico-chemical properties. The variant is predicted to be damaging by SIFT. The amino acid change p.Cys64Arg in PAX2 is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. For these reasons, this variant has been classified as Uncertain Significance.
