Uncertain significance for Abnormal brain morphology; Leukoencephalopathy, progressive, infantile-onset, with or without deafness — the classification assigned by Neuberg Centre For Genomic Medicine, NCGM to NM_005548.3(KARS1):c.1486T>A (p.Cys496Ser), citing ACMG Guidelines, 2015: The missense c.1486T>Ap.Cys496Ser variant in KARS1 gene has not been reported previously as a pathogenic variant nor a benign variant, to our knowledge. The p.Cys496Ser variant is novel not in any individuals in gnomAD Exomes and 1000 Genomes. This variant has not been reported to the ClinVar database. The amino acid change p.Cys496Ser in KARS1 is predicted as conserved by GERP++ and PhyloP across 100 vertebrates. The amino acid Cys at position 496 is changed to a Ser changing protein sequence and it might alter its composition and physico-chemical properties. For these reasons, this variant has been classified as a Variant of Uncertain Significance VUS.
