Uncertain significance for Inborn genetic diseases; Ocular cystinosis; Juvenile nephropathic cystinosis — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004937.3(CTNS):c.332C>T (p.Pro111Leu), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces proline, which is neutral and non-polar, with leucine, which is neutral and non-polar, at codon 111 of the CTNS protein (p.Pro111Leu). This variant is present in population databases (rs149689304, gnomAD 0.03%). This variant has not been reported in the literature in individuals affected with CTNS-related conditions. ClinVar contains an entry for this variant (Variation ID: 322837). Algorithms developed to predict the effect of missense changes on protein structure and function are either unavailable or do not agree on the potential impact of this missense change (SIFT: "Deleterious"; PolyPhen-2: "Benign"; Align-GVGD: "Class C0"). Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may create or strengthen a splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
