NM_007078.3(LDB3):c.690-1G>T was classified as Uncertain significance for Cardiovascular phenotype by Ambry Genetics, citing Ambry Variant Classification Scheme 2023. This variant lies in the LDB3 gene (transcript NM_007078.3) at the canonical splice acceptor site of the intron immediately before coding-DNA position 690, where G is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.690-1G>T intronic variant results from a G to T substitution one nucleotide upstream from coding exon 5 of the LDB3 gene. This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site and may result in the creation or strengthening of a novel splice acceptor site. Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. However, loss of function of LDB3 has not been established as a mechanism of disease. Since supporting evidence is limited at this time, the clinical significance of this alteration remains unclear.
