Uncertain significance for Cardiovascular phenotype — the classification assigned by Ambry Genetics to NM_020297.4(ABCC9):c.2020-2A>T, citing Ambry Variant Classification Scheme 2023. This variant lies in the ABCC9 gene (transcript NM_020297.4) at the canonical splice acceptor site of the intron immediately before coding-DNA position 2020, where A is replaced by T; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: The c.2020-2A>T intronic variant results from an A to T substitution two nucleotides before coding exon 15 in the ABCC9 gene. This nucleotide position is highly conserved in available vertebrate species. In silico splice site analysis predicts that this alteration will weaken the native splice acceptor site. Alterations that disrupt the canonical splice site are expected to cause aberrant splicing, resulting in an abnormal protein or a transcript that is subject to nonsense-mediated mRNA decay. However, loss of function of ABCC9 has not been established as a mechanism of disease. Based on the available evidence, the clinical significance of this alteration remains unclear.
