Uncertain significance for Pure or complex autosomal recessive spastic paraplegia — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_016107.5(ZFR):c.1396A>G (p.Met466Val), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces methionine, which is neutral and non-polar, with valine, which is neutral and non-polar, at codon 466 of the ZFR protein (p.Met466Val). This variant is present in population databases (rs140428713, gnomAD 0.09%), and has an allele count higher than expected for a pathogenic variant. This variant has not been reported in the literature in individuals affected with ZFR-related conditions. ClinVar contains an entry for this variant (Variation ID: 3193308). An algorithm developed to predict the effect of missense changes on protein structure and function outputs the following: PolyPhen-2: "Not Available". The valine amino acid residue is found in multiple mammalian species, which suggests that this missense change does not adversely affect protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
