Uncertain significance — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_024598.4(USB1):c.490C>A (p.Gln164Lys), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces glutamine, which is neutral and polar, with lysine, which is basic and polar, at codon 164 of the USB1 protein (p.Gln164Lys). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with USB1-related conditions. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on USB1 protein function. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site.
