NM_176787.5(PIGN):c.1109A>C (p.Gln370Pro) was classified as Likely pathogenic for Multiple congenital anomalies-hypotonia-seizures syndrome 1 by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces glutamine, which is neutral and polar, with proline, which is neutral and non-polar, at codon 370 of the PIGN protein (p.Gln370Pro). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with multiple congenital anomalies-hypotonia-seizures syndrome (PMID: 32220244). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) performed at Invitae indicates that this missense variant is expected to disrupt PIGN protein function. In summary, the currently available evidence indicates that the variant is pathogenic, but additional data are needed to prove that conclusively. Therefore, this variant has been classified as Likely Pathogenic.
