Pathogenic for Oto-palato-digital syndrome, type II; Heterotopia, periventricular, X-linked dominant; Frontometaphyseal dysplasia; Melnick-Needles syndrome — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001110556.2(FLNA):c.5810A>G (p.Lys1937Arg), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces lysine, which is basic and polar, with arginine, which is basic and polar, at codon 1929 of the FLNA protein (p.Lys1929Arg). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with periventricular heterotopia (internal data). In at least one individual the variant was observed to be de novo. Invitae Evidence Modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) indicates that this missense variant is not expected to disrupt FLNA protein function with a negative predictive value of 95%. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. For these reasons, this variant has been classified as Pathogenic.
