Uncertain significance for Ullrich congenital muscular dystrophy 2; Bethlem myopathy 2 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_004370.6(COL12A1):c.8239G>A (p.Gly2747Arg), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the COL12A1 gene (transcript NM_004370.6) at coding-DNA position 8239, where G is replaced by A; at the protein level this means replaces glycine at residue 2747 with arginine — a missense variant. Submitter rationale: In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on COL12A1 protein function. This variant has not been reported in the literature in individuals affected with COL12A1-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change replaces glycine, which is neutral and non-polar, with arginine, which is basic and polar, at codon 2747 of the COL12A1 protein (p.Gly2747Arg).
