NM_032638.5(GATA2):c.1038dup (p.Thr347fs) was classified as Pathogenic for Deafness-lymphedema-leukemia syndrome; Monocytopenia with susceptibility to infections by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the GATA2 gene (transcript NM_032638.5) at coding-DNA position 1038, duplicating one base; at the protein level this means shifts the reading frame starting at threonine residue 347, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. This variant disrupts a region of the GATA2 protein in which other variant(s) (p.Thr354Met) have been determined to be pathogenic (PMID: 21670465, 21892162, 23365458, 25676417). This suggests that this is a clinically significant region of the protein, and that variants that disrupt it are likely to be disease-causing. This variant has not been reported in the literature in individuals affected with GATA2-related conditions. This variant is not present in population databases (gnomAD no frequency). This sequence change creates a premature translational stop signal (p.Thr347Hisfs*37) in the GATA2 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 34 amino acid(s) of the GATA2 protein.
