Uncertain significance for Trichorhinophalangeal syndrome, type III; Trichorhinophalangeal dysplasia type I — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_014112.5(TRPS1):c.2697A>T (p.Leu899Phe), citing Invitae Variant Classification Sherloc (09022015). This variant lies in the TRPS1 gene (transcript NM_014112.5) at coding-DNA position 2697, where A is replaced by T; at the protein level this means replaces leucine at residue 899 with phenylalanine — a missense variant. Submitter rationale: This sequence change replaces leucine, which is neutral and non-polar, with phenylalanine, which is neutral and non-polar, at codon 899 of the TRPS1 protein (p.Leu899Phe). This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with TRPS1-related conditions. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on TRPS1 protein function. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
