This variant lies in the POMT1 gene (transcript NM_001077365.2) at coding-DNA position 1917 through coding-DNA position 1918, deleting 2 bases; at the protein level this means shifts the reading frame starting at phenylalanine residue 640, producing a truncated or aberrant protein — a frameshift variant. Submitter rationale: This sequence change creates a premature translational stop signal (p.Phe662Profs*68) in the POMT1 gene. While this is not anticipated to result in nonsense mediated decay, it is expected to disrupt the last 86 amino acid(s) of the POMT1 protein. This variant is not present in population databases (gnomAD no frequency). This variant has not been reported in the literature in individuals affected with POMT1-related conditions. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. This variant disrupts a region of the POMT1 protein in which other variant(s) (p.Trp736*) have been determined to be pathogenic (PMID: 22499106, 27193224).
