Pathogenic for Leber congenital amaurosis 1; Cone-rod dystrophy 6 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_000180.4(GUCY2D):c.308A>T (p.Glu103Val), citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces glutamic acid, which is acidic and polar, with valine, which is neutral and non-polar, at codon 103 of the GUCY2D protein (p.Glu103Val). This variant is not present in population databases (gnomAD no frequency). This missense change has been observed in individual(s) with GUCY2D-related conditions (PMID: 21602930, 34048777). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on GUCY2D protein function. This variant disrupts the p.Glu103 amino acid residue in GUCY2D. Other variant(s) that disrupt this residue have been determined to be pathogenic (PMID: 28041643, 29178642; Invitae). This suggests that this residue is clinically significant, and that variants that disrupt this residue are likely to be disease-causing. For these reasons, this variant has been classified as Pathogenic.
