Pathogenic for Short-rib thoracic dysplasia 14 with polydactyly; Joubert syndrome 23 — the classification assigned by Labcorp Genetics (formerly Invitae), Labcorp to NM_001329943.3(KIAA0586):c.961+1G>A, citing Invitae Variant Classification Sherloc (09022015). This variant lies in the KIAA0586 gene (transcript NM_001329943.3) at the canonical splice donor site of the intron immediately after coding-DNA position 961, where G is replaced by A; at the protein level this means a change at this position may disrupt normal splicing. Submitter rationale: For these reasons, this variant has been classified as Pathogenic. Studies have shown that disruption of this splice site results in skipping of exon 9 and introduces a premature termination codon (PMID: 26026149). The resulting mRNA is expected to undergo nonsense-mediated decay. Disruption of this splice site has been observed in individual(s) with Joubert syndrome (PMID: 26026149). In at least one individual the data is consistent with being in trans (on the opposite chromosome) from a pathogenic variant. This variant is not present in population databases (gnomAD no frequency). This sequence change affects a donor splice site in intron 9 of the KIAA0586 gene. RNA analysis indicates that disruption of this splice site induces altered splicing and may result in an absent or disrupted protein product.
