NM_006415.4(SPTLC1):c.47C>G (p.Ala16Gly) was classified as Uncertain significance for Hereditary sensory and autonomic neuropathy type 1 by Labcorp Genetics (formerly Invitae), Labcorp, citing Invitae Variant Classification Sherloc (09022015): This sequence change replaces alanine, which is neutral and non-polar, with glycine, which is neutral and non-polar, at codon 16 of the SPTLC1 protein (p.Ala16Gly). This variant is present in population databases (rs773683310, gnomAD 0.0009%). This variant has not been reported in the literature in individuals affected with SPTLC1-related conditions. Advanced modeling of protein sequence and biophysical properties (such as structural, functional, and spatial information, amino acid conservation, physicochemical variation, residue mobility, and thermodynamic stability) has been performed at Invitae for this missense variant, however the output from this modeling did not meet the statistical confidence thresholds required to predict the impact of this variant on SPTLC1 protein function. Algorithms developed to predict the effect of sequence changes on RNA splicing suggest that this variant may disrupt the consensus splice site. In summary, the available evidence is currently insufficient to determine the role of this variant in disease. Therefore, it has been classified as a Variant of Uncertain Significance.
